V-twins shake (most of them, although the Balance Shaft engines much less). The "potato potato" and the associated "good vibes" are probably 50% of the HD following.
But if it feels like a metal to metal, grounded out feeling, it isn't a good thing. I don't really know what to compare it to. If anyone has ever ridden in or drove a race car with a solid mount engine, you know what I mean. Everything buzzes through the engine operating range, more at certain RPMs due to torsional vibrations.
On our rubber mount Dynas if the mounts are out of alignment or the engine is not allowed to "float" there will be annoying "buzzes" at a frequency much greater than the firing pulses that induce the good shakes.

js1268, if you do a search, I am sure there have been motor mount "How to's" posted on the forums. As for your pipes going up & down...normal. Your peg buzz at certain RPMs may or may not be normal. Without feeling it, I can't tell. But like I said, some is normal, otherwise Kury wouldn't sell so many of the Iso-vibe products.
There really is no harm in checking that your mounts aren't grounded out and doing a proper alignment of front to engine to rear wheel after the break in periiod in my opinion. Mine was dog tracking pretty bad at 2000 miles. The rear wheel wasn't parallel to the engine or the front. More or less the bike was twisted like licorice. For that adjustment you have to stand the bike up and make the front disc vertically zero. Then check the rear with the same level or angle finder. If they are not in parallel you have to adjust the heim joint on top of the enigne. I would make that adjustment AFTER aligning the mounts though. I don't recall that procedure exactly and don't have an electronic version of the manual. But it isn't complicated.
We have an appointment at the dealerfor next week for them to "look at it" and in the mean time I'll put the original mufflers on and make sure it has nothing to do with that. I'd love to try shimming the front mount (as in another reply) as that makes the most sense to me,but the bike still has 1 more year of warranty and the dealer really needs to do this and make the factory aware that there is a problem that needs to be addressed.

Dan, good luck to you on trying to get the dealer to fix something. I really feel they have been able to rely on the HD badge and following for to long. But the market is getting flooded, and more knowledgeable folks will start to buy used and not have to bother with the stealers and warrantly.
That's the route I took...5 month old bike, 2000 miles when I got it. Didn't pay the $22k the owner had into it, so it doesn't hurt my feelings to fix things myself.
And with the knowledge of the fine folks on this site, 99.9% of the time, someone here has already had the problem you experience, so it's like a website of HD TSBs.
