I had a similar problem that eventually got worse. I had the starter clutch replaced and it was better for a while until the thing finally one day just made that god awful metallic grinding noise. Had the starter replaced with an allballs and had to also do clutch basket and other parts, $2100.

Well aren't you just a Debbie Downer!!!! I hope to all hell that is not what I am looking at. Thanks for the heads up though.

My 09 SuperGlide has the same problem. Cold start is fine but after riding from to get a hair cut for example it just cranks and cranks. It actually some smoke come out one time while cranking. After doing some googling I found a bunch of posts from people saying its "normal". One thing some people suggested was waiting until after the fuel pump is primed but before the check engine light goes out try starting it. That works for me most of the time so I've never really investigated it further.

Well the suggestions are not to wait for the pump to prime and just start it up and the other is to wait till the check engine light goes off.
I always wait for the pump to prime and it still has issues when hot.
Like others it starts fine cold.
I earlier had clunking and bad noises so changed my starter clutch with an allballs one and it quieted down, still has that hard to start when hot though. Cold is fine.
Cranks just fine, just seems like it's not firing at first but then it will pop and start after an extended crank. I hate it.
Got to be some explanation why.
I have a new starter but I bought it for starting up with new cams.
I installed my PowerPro autotune and I noticed a little bit harder to start but when started ran so much better. I though a program issue with the tuner cause stock ECM started right up. I lived with it but it has gotten worse when hot.
I may be taking the tuner off with the new cam install but I would of like to have it starting right before messing with it.
The weird thing is when it starts it great. Pulls just fine.
I have a new fuel filter and sock to install and I'll change that out first to see if that helps. Checking my fuel lines while I'm in there.
Maybe do the fuel line mod.

Glad to see its not just me...misery loves company and all that, Lol. I am in a little different boat than you in the fact that the only performance type thing I have done is the Thunderheader. I did replace the fuel line inside the tank because it blew out at the pump a few month back...there was gas everywhere!
I have noticed some days are worse than others, but has really become an issue since I got it back from the powdercoater.

I see you have joined the club. I joined last year with my 07 FXDL. Hard starting when warm and hot and just fine when cold. Started much better when I did not wait for the lights to go out. Just hit the run then start button. The occasional grinding noise was taken care of this spring. I pulled the starter and the gear on the starter clutch was bad. I ordered a All ***** replacement for that. While the starter was out I inspected the Ring Gear and sure enough I had 4 or 5 broken teeth. I had read but can not verify that some 07 Ring Gears were not properly hardened and that is why some of the teeth had broken off. I did not want to buy a new clutch hub as it was rather expensive. Evolution Industries does make a replacement Ring Gear for $150. Hope you do not need to go that route but it worked out well for me as I saved a lot of coin going that way but you need either a Oxy Acetylene torch or an arbor press to get the gear of the hub. I have a torch so it was rather easy to do. I put the new gear in the oven at 375 for about a half an hour to let it expand and it dropped right into place.

Start with the easy and cheap stuff first.

Have your battery tested. It sounds like it is showing the first signs of getting weak.
Been there, done that.

Or start throwing lots of money and effort replacing stuff that you can't test and stop when you figure out what it is or run out of money.

Your choice.
