Just got my Fuel Moto air cleaner and tuner installed (after screaming and cussing for a while about how tight it is behind the electrical panel). Bike seems to be running great. However, when i went to start it, it would only fire if i did so while the fuel pump was still running. Is that common?
This is just a theory because I haven't tried it, but I don't think my bike will run at all if the fuel pump is off.
Maybe I don't understand the question. Are you talking about the initial priming of the pump when you hit the run button?

Still not following this - the fuel pump is running once the bike is switched on, I'm pretty sure. But give FuelMoto a call. They are very customer support oriented, they will sort you out I expect.
Depending on their set up, some find the bike starts easier when they hit the start button as soon as the pump primes, as opposed to waiting until it's fully pressurized. For some it doesn't matter how they do it.
But like Mchad said, contact FM and I'm sure they can help.

When the fuel pump is making its buzzing sound, it starts. When the buzzing stops after a second or 2, no start...
