I recently picked up a 99% stock 2003 FXDL in excellent shape with 18K miles. Sort of a Stage 1 with gutted stock pipes, and high flow A/c, re-jetted. Bike starts, runs and rides great, smooth acceleration, no burps, coughs, pops or stumbles.
Here's my issue: I am getting minor eyeball vibration. Mirrors have a little buzz to them, but my handlebars are no problem, no sleepy hands etc., just that my eyeballs seem to be vibrating as I look down the road ahead. I had this problem with a 82 Sportster, but you could find a sweet spot, and the eyeball flutter was mostly at certain speeds.
On a 15 year old Dyna, do the rubber mounts wear out? I suspect that the suspension is original, fork oil has been changed.
If there is a fix with high probability of success I'm all in, but if it is chasing a dozen possible issues, probably not. Your personal experience and insight will be greatly appreciated.
Those rubber mounts will deteriorate over the years. My front mount was gone in 2 years. Some last way longer than others, but it can't hurt to check them out.
I did about 50 miles of two lane riding yesterday and I think I have sorted things out as far as minimizing the vibes by more closely monitoring my gear/rpm selection.
The bike has been very well maintained over the 15 yrs and only has 18K miles. I've owned Sportys, Softails, and RK's bikes but this is my first Dyna. For me, it is a perfect combination for my size, age, and where I ride.
You mentioned re-jetted so I am pre-sumeing it's carbed. I have a 02 FXD that's carbed and after it sits for the winter it's as rough as a cob and after about 50 miles it smooths out to its standard vibrations. Check the lower front rubber mount for cracks or any damage. Install a fresh set of plugs, gapped at .040" and see how this Low Rider works for you.

Slideshow: The Swiss custom shop has taken a Harley Softail and stretched it into something so long and low that it looks closer to a rolling sculpture than a conventional motorcycle.
