You pinched some wires bolting the handlebar controls back on.

I think its your brake lever that doesnt hit the brake sensor on the handlebar. Did you also changed the lever or is it stock?

If you went this far double check that you connected your 6 pin plugs all properly. Last year I was working on my buddies FXR with him and after plugging them back in he turned on the key and his bike was trying to fire up because we had put a couple wires in the wrong spot haha.

If it was just the brake light not working, I'd say you had a chance of breaking the brake light switch by not properly wedging the brake lever when removing the controls. Because of the running lights cutting out, I'd say you re-pinned your connectors incorrectly if you kept connectors, you soldered/spliced the wrong wires together, or you have a pinched wire(s) creating a short. I also have an 07 and would pull the wiring diagram for you if I wasn't 1200 miles from home.
