Dude I would find a new shop, somebody call me out if I'm wrong here but both mounts and the stabilizer under the tank need to be aligned properly otherwise the Dyna feels like an old rigid mount Sportster.

Do a search for shimming the motor mount, if the rubber ain't too bad. Made a huge difference on my WG. And yes, there most certainly is an alignment procedure. If a shop is telling you there ain't one, they're a buncha pud muskets.
Had a similar problem. Replaced mounts front and rear with no real help. Then I just had the tires re balanced and it did the trick. Quite smooth now with 40,000 miles.
