i have a 2001 Dyna with a 106 Stroker kit from S&S on it.
the engine goes well, and when I start driving I feel the vibrations are not that bad. But when I have been driving 20+ minutes, I feel like the bike gets more vibrations. If I pull the clutch and just roll, the vibrations goes away, so it would seem engine related. The vibrations are most prominent at low to medium rpm, and smother after passing 60 mph. I have changed the front mount, I have a BigBear performance rear engine mount.
When did you notice the vibrations first? After installing motor kit? After rear motor mount? Who installed mount? Stock (HD) front mount? Condition? (assume good since you changed) Top link alignment? Motor aligned?
There's a process where motor mount bolts are loosened (not removed) and bike is confirmed exactly upright, then motor it idled in neutral for a minute, shut down then mounts tightened to spec. Has that been tried?
Edit: Also check that exhaust isn't contacting case or frame?
Besides the loose motor bolts settling trick, you can try and install a 1/16 to 1/8 inch spacer under the front mount to see if it helps. My DX has always had some RPM where it vibrates more. I tend to keep out of that RPM range. It has varied from about 2200 to 2800 rpm depending on how the motor was built and the exhaust system used... In my case even the air cleaner made a difference..

Do kind of wonder if the BB mount might be causing the vibes..
I'm running the RR3 and broke the muffler mount.. The little triangle brace cracked the weld causing a vibration. The bracket eventually broke.
Since it goes away when you pull in the clutch, that would have me checking the inner primary bearing and then main shaft bearing. Not sure if the 5 speed is the same setup as the six but the main drive gear bearing is suspect to. How many miles are on the bike?

I bought the bike with the kit and the BBP mount already installed, so I do not know how it was before. It had vibrations already, but I thought it was kinda normal. It got a little better when I changed the front mount and shimmed it, but still some vibrations. I will try to take out the BigBear mount and check it, could be something there. If it was a bearing I guess it would give off a sound? The motor runs great with no weird sounds.
could it be the flywheel? It is S&S stroker kit. I am unsure if this has been balanced. Should they be balanced before installing? I will ask previous owner if he did this.

S&S flywheel is pretty much as perfect as they get out of the box. Thats why you buy them.That and runout should be as good as it gets. I have one in my 124 Dyna.
Now, the real question. Have you ever had a Harley before? I ask because vibrations are part of the deal with HD V-Twin motors. Some people are more sensitive to them then others, and complain about what are perfectly normal vibrations. So just saying, if you arent familiar, you may be feeling what is normal. Just like the people who complain about ticking top ends, which more often then not are just normal valve train noise inherent to the TC motor. And for some odd reason, different bikes vibrate or tick more then others, all without any mechanical issues
Theres no such thing as a Harley motor without vibrations. Youll need a Honda if you want that
