Still pretty new to dynas, I know the 06 dynas are wider the previous years, from what I gather, maybe about an inch, so I’m wondering what it would take to essentially convert my 2000 fxds rear end to an 06 aside from the fender and probably the fender struts.
You're right, the 2006 and up fender is wider. If the newer fender comes off a 2008 and up Fatbob or a 2010 and up Wideglide, the fender is even wider than the rest of the 2006 and up Dynas. The fender struts aren't bolt-on, they're part of the frame. Cutting and welding is required, whether widening the distance between the struts, or narrowing the fender.

You don't have to cut and weld but you need a oxyacetylene torch with rosebud or cutting tip to heat the fender brackets up and straighten out the bend some.. You'll need to respace the rear top shock mount if using the stock fender brace covers.

So I’m thinking about actually doing this because there is just so much more that is made for 06+ dyna’s, namely, much easier to find a quick detach sissy w/ a back rest, and they don’t make the seat I want for the bike that I have (saddlemen x sdc w/lumbar).
Do you happen to know how far I’d have to respace the rear top shock mounts and how I’d go about doing that?
Ideally I’d be using whatever I can from an 06 just to make sure a quick detach sissy and somehow, the sdc seat can fit right. So any help is really appreciated as far as what the process looks like, (almost step by step since I’ve never done anything like this), and what parts I need to find (if anyone has actual part numbers that would be greatly appreciated as well)

I don't remember the exact amount, I simply put a stock fender strut cover on after bending the brackets out.. You'll need to shorten the outside spacer some and add a spacer inside. One thing to note is that I didn't use a later fender. I used a 7 1/2 inch fender from Drag. It ended up being about 7.7" wide with paint. You might want to check to see how wide the later fenders are.. I did manage to fit a 180/55x18. Did all this stuff 15 years ago..
A few reflections, first adding a wider rear fender without also running a wider rear tire will not look good, you could consider converting to chain drive and use a wider rim and tire to balance the fender visually.
Also, the fitment of a newer model seat is not only affected by the fender, the shape and mounting point in the front is also different. I think your best bet is to get the seat and check what needs to be done for it to fit. Maybe you will not need to change the fender for this, the general shape is very similar.
You could also consider having a custom seat made that fits your current frame and fender, I actually think that would be easier and cheaper than reshaping the fender struts.
I went the opposite direction and made an '02 fender fit my '09. This photo might help you get an idea of the width difference between the early and late Dyna fenders. The black section between the shock bolts is my original Super Glide fender, the red part is off an '02 Wide Glide.
