Are parts from the 05 Dyna FXDI and the 06 FXDI interchangeable?
Some are and some aren't. Depends on what you're loking to swap. There are some significant changes to the frame, chassis, and engine. But many parts are essentially the same, or can be modified slightly to fit.

Passenger Pegs Seat
No, those parts are new and unique to the '06 Dyna line.
Seats: There are a number of seats available from H-D that look good. I have a new Mustang seat in my basement waiting for a bike to go under it.
Foot Pegs: The peg mounting brackets are new for '06. They mount the pegs to the swing arm, not the frame as in previous years. Chrome mounting brackets are available from H-D for about $130. Interestingly enough, I've seen new black wrinkle take offs sell on e-bay for over $100 - without the hardware!
The pegs themselves are pretty standard. DO NOT buy the really nice KA Iso Pegs for the rear. I made that mistake. The passenger uses the rear peg as a step. The KA pegs are cast alum and they won't hold. Eventually they will break and leave out in the middle of nowhere with a left foot dangeling. Makes the passenger kind of grumpy. Your choices in billet pegs are very limited.
