You need to follow the instructions that PowerCobra98 put out...Have someone sit on the bike to keep it level or use a wheel chock. Jack the engine till the bolts are free turning (after the torque has been broken). When they are free turning, that is when you measure the gap. You don't have to take the bolts all the way out...you just need to make sure the mount is unloaded so it is not supporting the engine.
This may or may not cure your problem...as said before, fall away, tires, front and rear tire alignment, rear motor mount, etc.

Front Mount
Did you put the shocks back on the bike ? I would think they need to be on the bike to check the mounts. What are you jacking the motor with ? If the rocker boxes are hitting the frame then you are going WAAAYYYYY TO FAR. Put the bolts back in the front mount,do not tighten, and jack the motor till the bolts turn freely. Walmart and Northern Tool both sell scissors jacks for 20 bucks or less and come in real handy for this. If you are using a floor jack on it, your lifting way to much.
You can also go to the under $50.00 thread and search for the 4x10 wooden jack and use it instead of having a person hold the bike upright but you will still need a scissors jack for the motor.
It's little movements that do this whole thing.
