I just ordered an exhaust for my 07 StreetBob and the shop said I can keep the stock air intake or I can get the new intake but my milage will go down (obviously) but I want to know by how much. I am getting about 44.7 MPG now. Also the EFI mod, I was recommended the SERT or a TTS Master Tune. Which is better and why or is there something else? I read the Power Commander isn't the greatest. Thanks.
When I did a Stage 1 intake/exhaust on my bike, the change in mileage was neglibible. Not worth talking about. It did change quite noticeably when I went to a Stage II 103ci.

you will loose about 3-5 mpg on a correctly tuned motor(for performance) TTS is the best tuner out there. Offers less restrictions for tuning than the SERT does.
Posted elsewhere here of my trip to and from California early this month.
At 70-75 mph steady cruising, no huge inclines and negligible wind, my Fat Bob got 40-55 MPG over the 3,200+ mile trip. Rode several 250 mile legs and did not have less than about a quart of fuel remaining. The beast is pretty well modded over stock form.
That said, when the beast is taken to 80 MPH or faster, the MPG drops precipitously.
