Well, your Harley does not have power brakes like your car does. There is no connection whatsoever from the front brake to the engine.
I can't think of any reason that would have any effect on engine idle quality. Unless there is some kind of short in the brake light wiring, and that effects the ECM module in some way. But I am just throwing that out there for one of the experts to think about.
It is injected. It runs well and idles smooth without grabbing the front brake. While sitting still, idleing I can feel and see a distinct difference in vibration and tone when the front brake is pulled. When released it runs smooth. Almost like when you push the brakes on your car. It runs fine otherwise. There's always the chance i'm crazy too.
you are clamping the pads down, and the vibration you are getting is transferring from the front end. tightening the stem(fallaway) properly may indeed help with this. Then again if your fall away is in check, different bars react differently to the vibrations our bikes have.
On my bike, mini apes were smooth. I then had a lower bar(3.5" rise, 28" wide) on there and the vibrations were much buzzier(brake handle transfer like what you get was there as well). I have 6" risers on night train drags now and the vibrations are virtually non-existent again.

they are all different , maybe yours is transmitting the vibration to the front wheel,when you pull the brake you deny that avenue. Maybe I'm just guessing though! The rear cyl. cut off is only if your injected machine has the stage 1 download.

Don't know if it has Stage 1 kit but it does have V&H Short Shots. If you change from stock pipes on Injected bikes do they need the kit? I know the Carb bikes need it.
If you get a stage 1 kit,which I think you mean,the Air Cleaner intake coupled with the V&H exhaust you would then for sure need a stage 1 download which involves having your ecm re-flashed at the dealer. But 1 or the other by themselfs does not necessitate the D/L. The "parade duty" or overheat mode where the rear cyl. shuts down is stock on touring models. mine has the D/L and since then when the engine is warmed up and i stop at several traffic lights , or stuck in traffic it does go into parade mode.
I can only describe this as I hear it.

Parade mode the bike just goes boom- boom- boom-boom there is no mistaking it for sure!
