Obviously where the controls go into the frame, but which other ones? Both ends of shift linkage? Brake rod into master cylinder? Bolts were tight enough to safely go around the block to test shifting and braking, but I want to be safe for the long haul. Thanks.

There's some info on the use of Locktite in the 49080-03A instruction sheet. I hope that will answer your question.
I would not use it on any locknuts that have the plastic in them. The brake rod into the master cylinder does not need locktite because it cannot rotate out because it is connected to the brake pedal. Maybe locktite the jam nut that is on the threaded rod that goes into the master cylinder. If the shift linkage has lock nuts it does not need locktite. Make sure you use blue and not red.
I'm with you guys there. No one whose ever owned a Shovel would discourage the use of locktite. I put it on every nut and bolt with threads. No reason not to. Blue works fine for most parts, I use red on stress points like struts and fender mounting bolts where your not planning to take those parts off for a good while.
