Just did mine and had the same issue, I think best to swap the badges from when the bike is brand new so as to precede any fading, or surface differences caused by cleaning, etc. I have a slight "ghosting" where the old badge was as well, but since the new badge I used if larger, it is not that noticeable, and in time, I am sure the fade will even out. Besides, we ride these bikes, they aren't museum pieces, so they don't have to be perfect.
I have the same issues after removing my 06 Street Bob emblems. At 1st I figured it to be due to the original owner was limited to a carport so the bike sat up side 365 days a year most likely.
I was having a front fender painted at a local shop and while waiting a took advantage of the free pick up and delivery offered my the local dealership (winter month deal). Talking to him he told me Denim Paint was intended to fade/weather like a pair of jeans...hence Denim.
I stopped the paint shop from doing the fender, ordered a couple cans of Color Rite Demin Black and plan to spray the fender and sides of the tank when it warms up.
After that I hope to add the White Star Vintage HD emblems.

I installed the White Star emblems years ago over the old paint......
When the SB was in for new bars, new set of bags and what not the wash kid washed the old Denim paint with bad water so now it needed to be completely detailed and it was going to need the paint.....Something ate the clear cover and streaked the bike with white.
I had the HD Shop remove the tins and send them down and I rattle Canned them with 3-4 coats ColorRite Black denim, installed what was said to be the last set of EOM HC Red Wing Decals to be had.
