I installed side shots and a high flow A/C on my bike. The dealer told me that the only fuel managment system that I can install on my bike is the cobra FI2000. They said anything else would void my warrenty. So I had them install it, and now, $400 later, the bike runs worse. Has anyone had experiance with this product? My bike backfires when shifting at high RPM's and wile decelerating.
Yeah. I've seen two of them yanked off and trashed and replaced with a Dynajet because they could not tune out the same problems you are experiencing. My dealer told me that the Dynajet Programmer was the only one that would not void the warranty. I guess because they are a certified Dynajet dealer.

My first question would be when did you install the side shots, since you did it did it pop or backfire before you got the tuner. If it did you need to look for an exhust leak, if not then back to the dealer.
Nope no experience with that tuner. I would do either one of two things at this point, either take it back to them and since they installed it, they have to put some kind of map on there to your bikes equipment, they either got the wrong map or need to dyno that thing or something to get the right map. Or I can tell you that tuner, which I know nothing about is no the only one you can put on your bike, I don't have the side shots but I got the hd heavy breather and I have a tuner, but it's not what you have, mine is that pcv, and it wasn't 400 bucks, plus the folks over at fuel moto, won't give me flack if I need their help adjusting my map, or if I upgrade components on the bike and need to re do the map then too.
Your hd dealer is full of ****. Any change to the original equipment fuel system exhaust or intake technically voids the warrenty. Yesterday one told me only the Screamin eagle race tuner could be used, And 2 months ago another told me only a power commander. I used the fuelpak. Simple easy and quick. Truth be told no Dealer will be completely honest. They say what will make them the most money. They told my buddy who just bought a 2010 FXDC yesterday that only the screamin eagle would work, and I walked the parts and service guys out and fired mine up and told them they were idiots.
Have you contacted the customer service at Cobra? I am surprised the dealer would honor a product other than something from MOCO. Before pitching it I'd contact Cobra. The dealer may have tuned it to EPA requirements so that it's legal leaving his shop, thus the pops and backfires.
My experience when I put on my stage 1 was that each stealership has their own tuner that they push. While I was at one stealer, they told me that the only one they trust and will install is the V&H Fuelpak... so I called another one who told me the same thing, but with SERT... and I called another which would only do PC5.
You gotta realize that the stealer cares first and foremost about themselves. They will push or demand certain items because that's the one that maximizes their profits. I would do some research, find the tuner you like, and find a dealer that uses that one.
Bottom line: realize that you care about you and the stealer doesn't.
