I had a local cycle shop install the new metezeler 880 tire on the front of my 07 Wide Glide. Everything seemed fine, but noticed the other day, the tire does not look centered with the fender.
My question is, if the spacers were backwards, would this happen? It looks like if the spacers were backwards, the rotor wouldn't fit in the caliper for the front brakes.
Is this nothing for me to worry about? Am I being too picky?

Well I can't be exactly sure as far as centered in the fender, because I don't have mine, however I just measured the edge of the rim to the fender mount tabs on the forks on both sides and they were equal in length, may be a difference in the 2011s but I doubt it, my rear tire is defintely not centered but it rides straight and is alligned so I just blew that off for now... take some measurements from the edge of the rim on both sides to an equal point to check. (Fender mount tabs work well)
Are the disc pads centered? The hole in the end of the axle, is it right up against the slider? It should be. Hard to tell from the pic but looks like a gap. If there is a gap it was not aligned properly.
looks pretty damn close to me, its not far off. if anything, they bumped your fender with the tire and tweeked the fender. i think your fender needs the adjustment. jack up the front, spin the wheel, if it spins pretty good, i wouldnt worry, if its rubbing one side of the brake pads, they might have crossed the spacers.

my 2010 manual doesn't say anything about getting that axle hole close to the slider. My buddy's 2005 manual says get hole flush to the leg, but that's only for dual disk brakes....changed the front tire on mine about 4000 miles ago and no issues ...but now second guessing myself

No, that's not just for dual disc wheels. That is the main purpose of that hole, how else would you make sure the axle is aligned properly?
The spacers are different sizes, that being said if your brake pads arent rubbing your disc the spacers are installed correctly. Tweak the fender over til it looks right and go riding.
