Saph, did you have vibes before you changed out the stock pipes?
Jam's vibes went away when he took the stock system off too.
Me? I changed mine out after about 300 miles so my experience isn't pertinent to the vibe problem. but when I was running the slip-on, didn't have any then either.
So there's three different systems and no vibes. Maybe it's from the end of the headers, back wherein the problem lies.

The bike is going to exhibit greater harmonic vibrations at certain motor RPMs naturally due to the particular geometry of the Dyna / FLD components ... this can be managed to minimize it ... but, vibration will probably not be totally eliminated ...
One of the biggest differences I found was an improved tune with the proper air-fuel ratio and timing curves ...
... although the factory settings should be 'optimum' given the EPA constraints and other manufacturing and design considerations ... I understand that many users have found the stock settings to be deficient for performance and 'real world' applications .... Getting a good tune should definitely reduce 'excess' vibrations ....
I think another thing is rider expectations and sensitivity to the issue ... just because vibrations are noticeable doesn't mean they are excessive ... granted, if it is physically affecting the rider (hands going numb or some such) it needs to be addressed ....
As regards the exhaust ... it occurs to me there must be some physical differences in the weight and weight distribution/balance on the system which would affect the dynamics and possibly counter or offset the 'stock' vibrations ... also, some of those with a different exhaust will have also completed a Stage I or Stage II package which would have included a tune ....
Without troubleshooting a particular bike, it is really hard to tell what is going on ... just thought I'd offer these ideas for your consideration ...
