I went to my mechanic this morning and he took the primary cover off. Apparently it's not the compensator. The nut was tight, the chain was properly tighten.
I don't lug it. I always downshift without the engine "asking" for it. And also I don't use engine braking. Only when going down hill I rely a bit on the engine besides the brakes, meaning that I will put it in the same gear as per the up-hill part. I try to be as smooth as possible with it.

Did he pull the nut and check for looseness of the Alternator rotor? The problem is that the nut loses clamping force on the comp/rotor/spacers and bearing as it bottoms out on the splines on the end of the crank.. Nut will be tight but there is not enough clamping force too hold the rotor in place. It becomes loose on the crank splines and knocks.
What does your indy say about the knock.. Might be pistons but I'd suspect comp/rotor stack up.. Your knock sounds a lot like the rotor but you should be able to isolate the knock with a stethoscope.
No, he did not pull the nut out I will try to isolate it with a stethoscope (luckily my girlfriend is a doctor and I have one laying around) and see if I can trace it. Thanks for the suggestion!
Your idle is too low, I think I'm the 27th person to say it. With an idle that low you aren't allowing for much oil to be pumped through the system, and therefore you are ruining every bearing friction surface every time you let it idle. Fix the idle, fix the idle, fix the idle.
Yeah, better off using a screwdriver and cupping your hand around the end while holding it up to your ear.. He could use the nurse's stethoscope but cupping his hand on a screw driver and placing the stethoscope on his hand.
