I only use modern battery tenders, the type that change the charging to suit the condition of the battery. I'm trying to recover our campervan battery as I type this! What type of charger are you using? Your bike is canbus, so if you are charging via a harness connection your charger may not work properly, unless it is canbus-friendly. Otherwise connect to the battery terminals, to bypass the bike's electronics. Are you sure that everything electrical on your bike is switched off?
I foolishly left my new road glide on in the garage last night!
I attempted to jump start it with my truck, it seemed to get some juice but it wouldn't turn over.
Now when I hook up a battery charger to it the battery makes a clicking noise. Any thoughts?
You'll need to leave the charger on for several hours, if the battery is still clicking after fully charging then load test, below 10 volts and you're gonna need a new one.

As stated by GRBrown (above), it's best to use a slow charger on a dead battery. I use a tender from HD that I bought a few years ago. I believe this is made by Battery Tender:
This is hooked up through a cable normally located under the left-hand cover just below your seat. It has a special SAE plug that is normally included on your bike when new. I hook mine up nearly ever day when I'm not riding and keep it on when the bike is unused for any extended period of time.
A lot of guys are also getting a NOCO battery jump starter that uses a lithium system. Yo must use a larger cable size wire to use one of these.
