what/where is the ignition sensor and how would I go about checking it?
Update: I pulled the spark plugs today to see what fuel conditions they are running and saw that the front one was flat white and the rear was really black. I also noticed the rear spark wire was really corroded and in bad shape, it didn't lock down on the plug nearly as well as the front spark wire. I don't know if this has anything to do with the funky idle but I went ahead and ordered a replacement set as the ones on the bike are the originals.

Not firing or weak firing on one cylinder damn sure wouldn't help your idle.
Check out the port in your coil where the rear plug wire plugs into.

Just did, looks like new, at least compared to the other more corroded end. The other terminals look very good as well.
I also just finished taking a small wire brush to all wire terminals (especially the corroded one), applied dielectric grease and replaced both spark plugs. Won't get a chance to test the bike out tonight but def will tomorrow on my way in to work.

Based On your latest info, I would start with plugs and wires. After running a while a wire's resistance will increase causing the rear cylinder to drop out.
Also get a FSM and test the coil. You'll need a vom.
