S&S is just the best. Easier to tune and work on and makes any engine run faster. the altitude thing is a myth. I have ran my S&S E at sea level and 6K ft with no changes in performance. I have also gotten as much as 45 mpg anywhere I ran it.
But you can build an inferior carb to run well. S&S is out the box performance.
That said.. You need to call S&S and they will tell you which intake you need with your carb, because they make an older intake and a newer intake.

I ordered a new intake from Revzilla. 90 bucks out the door. Hopefully, it's the right one.

I am at sea level and the current jets are .295/.72. Any jet recommendations?

Also, just found out that my Super E was made in 1997, so no adjustable air bleed

Those are the jets I have in both of mine.

As for the adjustable air bleed I tried messing with mine and I ended up going back to stock so I wouldn't even mess with it if I were you.

I'm glad there's an S&S guy here. The internet is full of Mikuni/CV fans. No love for S&S these days.

These days everyone is running EFI and wouldn't know a main jet from a shock absorber!!!!!

Call S&S to make sure on intake and intake seals or you may be redoing your work. Pretty sure stock HD intake seal work, but S&S does not cost to ask.
Newer carbs need the newer intake to seal up proper. Older ones etc.

Default S&s super e teardrop

I have a super e teardrop air cleaner cover on my sportser is there a smaller or different shape cover on the market without changing set up?

There are a lot of S&S users. It's not hard to make your's an adjustable air bleed for the main jet. Any good indy with machine shop can drill and tap the body for you. Not a big job and it will (when tuned correctly) allow the main jet to come in later to decrease the overlap of the intermediate and main jet.

Yes the stock Harley seals are used to seal the S&S intake to the head ports.
