Howdy,
Yesterday I took V&H pro pipe off my 1997 Fatboy and replaced with Rush dual header with crossover. After installation, bike wouldnt start. Tried switching from single fire on my Twin Tec ignition to dual fire mode and it started right up. I never thought to disconnect battery before pipe install. Did I somehow cook module?
Any help would be greatly appreciated.
It is wise to disconnect the battery when doing work on our bikes, however I'm not sure swapping exhausts represents a threat! You say the engine started, but have you ridden it in the current setting?

If all you did was change pipes I don't see anyway that could have cooked your module.
If you have a spark problem and it changes when you switch the wires at the coil that tells you your problems are at or before the coil and if it doesn't it tells you your problems are after the coil.
With dual fire it doesn't matter with single fire you have to follow the wiring for the ignition.
The only one I'm familiar with is the 2ki and that one is rear on bottom and front on top.
