In fact, I'd go one further: Disconnect both the top and the front heim joint mounts. Pull the nut off the front motor mount bolt and leave the bolt loose.
Fire her up and see what's what.

I got a feeling it's in your front motor mount somewhere. That's one thing that would make your engine taller, or higher enough so the Mik won't fit. How bout some close up pics of that location?
its tough getting photos in the garage, but here's what I got. The isolator mount/bracket isn't touching the primary like it looks in the photo, but it is very close. there's maybe 1/8 or 1/4" clearance there. It doesn't look like anything is touching anywhere.
I was about to ask just before you posted the photos...
(1) Front mount is upright correctly. It does take 500 miles or so for a new one to soften up.
(2) Was going to ask if any chance you put the mount plates on the wrong side but that looks correct.
I can't say for sure by the photo and I may be mistaken, but looks like the mount pin isn't in the locator hole of the isolator. If they're aren't "clocked" so the pin fits in the hole, that's the only thing that would jack up the engine since they are built as an eccentric - off center. Look in the end of the mount with the cover plug off and the shaft/nut should be toward the bottom of the hole you're looking thru (on each side).
You know, I knew that. I don't know how it got out of position. I know the tab is supposed to line up with the dimple in the isolator, but you're right. Both sides are wrong. I wonder if I got them swapped and upside down. I'm thoroughly impressed with that catch.
They should be marked on the backside R & L and the pins are toward the top. I'm fairly sure the pin on the left clocks forward and the right clocks to the rear but looked like it wasn't in the cutout of the isolator.
Get all that sorted out then jack it up by the frame, start and run for a minute to let it all settle in. Then check your adjuster links as before and I think you'll be good to go.
Update : I had my L and R isolator mounts swapped. I had to ask my 8 year old to be sure I put them on the right sides afterward. Loosening the front mount and swapping them allowed the engine to jump forward in the frame quite a bit. I got it buttoned back up and my mikuni fit again. The bike is much better. Thank you.
