So I'm putting on a new batch of powder coated stuff and going over everything at the same time. I pulled the front motor mount and it came out in two pieces! Are there rubber mounts in the rear also? (1998 FLTRI)
This is normal I usually use a mirror under the front mount to see if the rubber has separated. Usually you will see the motor dance alot more plus additional vibration. As to the rear the rubber mounting is in the swing arm( cleve blocks) also 2 mounts between the swing arm and the frame P/N 47564-86B called swingarm mount These are probably fine I would check the engine stabilizer bars ( one by the front motor mount and one at the top of the motor between the cylinders to the frame These get sloppy heim joints these align the motor
Not hard to do but you should get a tool made by JIM'S (swingarm bushing assembly tool 1980-2008) cost $ 180 You really don't have to replace these cleveblocks unless you see seepage of silicon from these blocks HD in later years 2002 up eliminated these blocks and went to bushings There are company's that offer the conversion kit for your bike There has been alot of talk on how the rubber mounted baggers handle on corners at high speed( movement at the rear swingarm) I've never experienced this with my 93 FLSH but I don't get crazy on my bagger I do that on my strokers! J&P carries that tool P/N 910-133

There certainly are! Post-2002 Harleys use solid bushes, instead of cleve-blocks, to improve stability. I have just replaced mine with TrueTrack parts. I am also fitting a rear stabilizer, under the gearbox, in addition to the two stabilizers already mentioned.
I took my swingarm to my local Yamaha dealer to change over the bushes (they race prep bikes and are very well equipped). My TrueTrack kit came with replacement front and rear engine rubber mounts. I have never touched these parts before and took my time. It was a bit of a fiddle (and I strained my back!), but proved straight-forward.
There are several brands of stabilizer kit and replacement swingarm bush kits, so browse this forum to learn more. Start by looking through the TrueTrack website, even if you buy another brand, as they give the best explanation I have seen as to why you should take notice!
