My fxr hadnt been ridden in a few weeks so I went to the garage to start it up and take it out and it wouldnt start. When I push the ignition button all I hear is a click it doesnt sound like the starter turns over at all. I threw the charger on it and had it tested with no solution. Any ideas where to start? Any help is much appreciated.
First question is do you have an OEM service manual?
I don't have an FXR and it will tell you where to find the various parts.
To check if you are getting full battery voltage at the starter look for a 16 gauge wire (mine is green) on the right side of your starter.
It should have a female spade connector.
Pull it off the starter and hook your positive lead to that and ground your negative lead.
Hit the start button and see what your volt meter reads.

Where are my fuses at? I checked under the cover on right side and there isnt anything there, and no fuses under left side cover. This bike was rewired at one point.

What year bike do you have?
My '95 FLSTC came from the factory with no fusses at all.
Just thermal breakers.
