Default Engine Problems

My son is stationed in Naples, Italy and called me asking for help. His '05 Road King Custom has been sitting for 8-10 months due to his tour in Iraq. He tried starting it, it ran for a little while then quit and would not start. He replaced the battery sinceithad the orginal, drained the fuel tank then tried restarting and it started but he says it's only running on one cylinder. One cylinder is putting out hot exhaust the other is not hot. He also said from time to time the cylinder not firing will run for a little while then quit. I suspected fouled fuel injectors but he says he pulled them and they look clean. The Harley dealer is about 40 minutes ride from his home, will he hurt the engine running on one cylinder? Any help will be greatly appreciated. I sent him this website so he can check out any answers. Thanks, John
