Bike ran fine then I left the lights on and ran the battery down. After jumping starting the bike it has an intermittent starting problem. Sometimes it starts right up, other times it you have to crank it over several times and sometimes it doesn't start at all. When it does start up it runs great.
When it does not start there is no spark to the plug.
I was reading a similar thread and they mention the crank position sensor. I replaced that last night and that was not the problem.

I thought with EFI you weren't supposed to 'jump start' them, but charge the battery fully before starting them? Maybe a component was damaged due to running with low battery voltage?

You are correct. If I had to do it all over again I would let it charge and disconnect the cables before I crank it. I fried the regulator for sure. Makes no sense that it works sometimes. I am going to try the relays like suggested when i get home.
Well broke down and took the bike to a pro. After a day of fiddling with it he discovered the bike had a power commander that was causing the problem. He stated that he has seen a lot of bad power commanders over the years. I was doing some reading on other forums and many people have the same starting problem with the power commander. Something with the module sharing the crank position sensor signal or some kind of feedback from the CPS messing up the power commander. It all makes sense now. When I replaced the CPS it seemed if the performance of the bike changed, but did not fix the problem. Also, with slow starting of the bike when it did turn over.
I also feel I lost some HP from the bike with the power commander. Anyway I need the rain to stop and take the bike for a test drive to compare how the stock ECM is. There will be a Power Commander up on Ebay soon.
