What jets, needle, needle clip position, accel pump nozzle, accel pump adjustment, idle mixture screw setting do you have? Is the enrichener working properly per the tuning manual; proper amount of free play? Is the carburetor seated properly in the manifold seal? Sometimes you have to file the cylinder fins down a little to allow the carburetor to fully seat. If it's not seated, you likely have a vacuum leak which would explain your symptoms. Also, the throttle/idle cables must be rerouted to either the left side of or below the frame backbone under the tank to allow the carburetor to seat in the manifold seal. The tuning manual is actually quite good in that it tells you how to troubleshoot and tune each variable. You should be able to get it dialed in very close without a dyno.
Have you considered taking it back to the installing dealer and complaining? If you don't want to do this, consider pulling the carburetor off and checking everything per the installation and tuning manuals. The bike should run good with the carb set up as built, but will probably be a little rich on the pilot jet. It must be installed properly, however.
