I will be installing a big bore kit on my 2001 FLHTC (EGC). I want to upgrade the carb and I was looking at the Mikuni 45mm HSR. Then I seen the S&S G carb. I'm not too worried about CV Carb as I live and ride in Florida. I'm very familiar with the Mikuni because I had one I installed on a Yamaha Road Star.
My question is will my stock air cleaner work with the Mikuni?
If you currently have a stock Harley c/v carb on your bike, that will easily deliver 100HP, so unless you are talking a serious upgrade, your current carb may be fine. Don't spend unnecessarily! As for going to a 45mm or Super G, they may be too big. I have a G on my S&S 107".
If you buy a Mikuni, get the kit that includes an air filter. Your stock air cleaner (assuming you mean the plastic airbox) is not suitable for your bike once you put your big-bore kit on, you will need an SE or K&N or S&S teardrop.
If you still running an 88 or even a mild 95, the Mikuni 42 is plenty. My 95 with Crane cams 316-2, ported heads, V&H propipe, 10.2 pistons did 93hp/98t. Excellent throttle response, good fuel economy, easy to tune.
The 45 is just too big imho, unless your running long duration high lift cams, and the G is way too big!! My S&S 124 uses the G!! fwiw Fastrider
