I replaced my stock with some SE II slip ons and it seems to be running great.I was told that some require modifications and some don't it was justnature of the beast. I ride and 06 Deuce with fuel injection and so far I have made no adjustments after the install. You just want to watch for flat spots and backfire upon deceleration. Also keep and eye on your plugs that will tell you if you are running to rich or lean. I'm no pro by anymeans this is just what I have been told by a few people.
My 06 RK goes in Wednesday for AC and Pipes and I received different answers form almost everyone I asked. Taking all the input I will have HD do a level one download.

Yes, this tends to be the case. EFI most often needs modified if changing the intake and/or going full pipe. But with slip-ons only and nothing else, the EFI will typically accomodate and adjust fine.
Doing slip-on mufflers only will change the exhaust back pressure on your otherwise stock motor. The loss of back pressure will rob you of off idle torque, which is where most of us ride our bikes. Doing the high flow A/C and remap will bring the exhaust pressure back up to design.
Bike will run without it, just won't run as good. I have also seen popping and backfire without completing stage 1.
