I suggest you find a reliable dyno tuner and use the system he prefers
Spend some time here using the Search feature and read about fuel tuner options. If you think that you will continue to make further mods, I would get a nice tuner that can be adjusted as you change things. If you are done after the new ac and dont want to be bothered about tuning then a dyno with a tuner that the dyno operator likes may be the way to go but $$$.

Header/muffler swaps alone require no added fuel; however, once a high-flow air cleaner is added into the equation, then the A/F ratio must be tweaked by adding fuel to the mix.
Adding fuel to the mix can be accomplished in several ways: H-D software download, XiED kit, or on-board fuel management system, aka tuner. The simplest of these is the H-D software download, which is performed at your dealership and costs about $200. The next simplest is installing a plug-and-play XiED kit, which costs about $120. The least simple is the tuner, which is installed by you, your dealer or an indy, requires a higher level of understanding and interaction, and typically, a pc interface, and costs anywhere from $245 - $500+.
The header/muffler/air cleaner scenario is considered a simple Stage 1 upgrade. In this scenario, you can easily - and safely - accommodate your fuel needs with the H-D software download or an XiED kit.
If you plan to go further with your performance mods, such as cams, pistons, lifters, etc., then you are best served with a full-fledged tuner.
