My '07 Deluxe has been running just fine. However, yesterday I went for a ride with a couple of friends, nothing special or challenging. I was coming home, perhaps 2-3 miles from home, when the bike started really running rough -- coughing, popping, almost choking down, then reving back to almost normal before repeating the problem. I was able to keep it running to get home. First thing that came to mind was maybe bad gas? (I had got gas -- 2.4 gallons to be precise -- about an hour earlier). I drained the tank, then refilled it with 4 gallons of premium from a trusted station. I tried running the bike in hopes of -- if the problem was bad gas -- burning the bad gas out. Didn't seem to help much.
This morning, I ran the bike some more, total of about 40 miles since refreshing the tank. Still running really rough!
Pin hole in fuel line? Fairly common problem - how low was your fuel. When this happens, if memory serves from the threads I've read, bike runs fine until about 1/2 tank.

might want to check loose plug wires or bad plug wire also spark plugs condition . also make sure your battery connections are clean and tight no codes showing ?
also check to make sure the quick disconnect on the tank/fuel line is seated and tight, there has been instances of them wearing and causing fuel supply issues.
