As suggested, I would get clarification / confirmation on what the law is. I would think it would be a state law, not a local law, but I could be wrong.
If it turns out he is not correct, if you have a buddy who is an attorney, I would have him draft a letter to the Chief of Police, and whoever he works for stating that you are prepared to see them in court should they continue to infringe on your rights.
As a retired Deputy Sheriff, I can state I know what you're going through. I've been there, done that. Yes, some of my citations were chickenshit. Most of them however, were based on many factors. Exhibition, area, traffic volumn, day, night, vehicle type, attitude (drivers and MINE. BIG FACTOR. Don't forget the human element). I suggest you investigate the ordinance, either locally, or state, or county as far as legality. Then the next step would be to determine if they laws are enforced department wide. Or, only certain officer(s). All vehicles? or, only motorcycles. Do they write trucks using Jay Brakes? Collectors hot rods? Mopheds. You'll have to stick to MOTOR VEHICLES. Lawnmowers and remote control airplanes won't work. Good luck.
I don't think a law could stand in court if it explicitly mandated stock pipes. Rather they could mandate that they be functionally equal or superior in terms of what matters to regulators, i.e. sound and emissions. That can easily get abreviated into you much have stock pipes.
I think I just read somewhere that in the whole state of California it's illegal to alter the exhaust in any way on any vehicle from stock. Either that or they're gonna pass a law like that, can't remember. Can't remember where I read it either, it might have been this months Easyrider or even my Sportsters manual.
Show the officer that you are cooperative and put the stock exhaust back on (if there is such a law), and then change them back to aftermarket when you get out of your ticket. If you don't have your stock exhaust you can pick up a set off ebay for cheap. My .02

I do believe the federal law is any tampering what so ever with FACTORY INSTALLED EXHAUST is illegal. So that means anything that is not stock. We all gamble by putting on aftermarket pipes, you can thank hippies and the EPA for that one.
