OK, I have searched the forum and I can't find this addressed anywhere, so I will ask.

I still dont get the HD security system. I have gone through the manual to make sure I am going through the right steps, but I must be doing something wrong. I'm confused.

When I pull the key, I get the flashing from the turn signals to tell me that the security system is set. Then I take the FOB and move it at least 30 yards away. I wait about 2 minutes, go back to the bike and sit on it, shake the hell out of it, talk dirty to it, threaten to ride it to a Yamaha dealership...but nothing happens.

So where is the "security" part of this? What's supposed to happen?
The security alarm does not come stock with the siren. \\; You have to purchase that seperately.
What it does do is make the bike unstartable.
Without the keyfob you are not going to get that bike started even if you bypass the ignition.

If you want something to happen when you shake or roll the bike without the keyfob you will need a siren attachment.

If you roll the bike a couple of feet you will notice that the lights start flashing. \\; That is an indication that the alarm has been tripped.
Just so you know, you can add a siren to the factory system for about $6 from radio shack. Do a search and youll find instructions and info to make it easier.
