A wiring harness usually sits back onto a bike the same way as you took It off,just to be safe put tape tags on everything you disconnect with a a note on the tag as to where It goes to.Get your digital camera out and take loads of photos as to how the cables are routed.
If you're modifying the electrics....thats a different matter.

you will need to know how to take apart the deutesch connectors or you will have to cut wires and then its gonna be real pain.

The bible for a project like that is a parts manual.You cannot go wrong with a publication that shows exploded views of everything you will be working on and all the part numbers.Also shows bolt sizes all you will need.
