Hanging 2 inches off center has to have an affect on the balance of the bike. I wonder if the bike is leaning the other way a bit to compensate.

You should check the balance of your bike. Too much weight in one saddlebag? What about tweaked front forks or rear wheel out of alignment? You may be subconsciously compensating to keep the bike rolling straight.
