Could someone explain why my running lights will work but not the brake light?
What should I troubleshoot to find the problem, Im not too familar with the brakelight wiring.

The relay is a little box (1 in by 1 in by 2 in) with the wiring plugged into it. When you push or squeeze the brake with power on you should hear it click. The starter relay should be near it and they are interchangeable. (on baggers anyway) Try the other one.
I should also mention the fuse, but if it is blown, it is the warning, NOT the problem. Also the fuse is shared with other stuff you would notice being off.

Figured it out. After checking all my connections ten times I finally figured out that since my rear wheel was off the bike when I hit the brake pedal the sending unit had no pressure built up. I wedged a piece of metal inbetween the brake pads and pumped the brake a few times and the brake light came on. I lost half my hair figuring this one out so I hope this helps atleast one person not to make the same mistake.
It isn't a good idea to push the brake pedal without the pads in and rotor in place. The pistons in the caliper will pop out of place and the caliper might need to be taken apart to get them back in place.
