My Power Commander III USB is on its way, need advice
I bought it from someone here on the boards. When I get it what map should I load onto it? Right now it is setup for a different year and make. I will be putting this on a 2003 Fatboy with a Vance and Hines 2-1 exhaust. It is also missing a plastic tray, I assume this is what it is seated in. I figure I can use something else or just buy a new tray, not an issue.

I don't think you'll need a tray to fit it to your Fatboy, as it will likely be installed forward of the rear mud-guard. It's a fairly tedious installation on the Softails I've worked with and is a tight fit. I hope the ECU connectors are compatible with your bike. What was it installed in before?
I am browsing the site and I do not see one that I should use. this was the closest but i do not have the screaming eagle air filter, or at least I don't think I do

On my 03 Heritage, same as your Fatboy, the PC was mounted on the fender under the seat which is easy to get off. I don't remeber if the tray was used but this has to be easier than mounting behind the fender.
seat clearance is going to be an issue if it is mounted where the current tray is. You will need the extra depth of the tray that comes with the PowerCommander. Otherwise it will be a tight fight and every time you sit on your seat it will put pressure on the pc box and the ecm. You may be able to install it under the rear fender following the deuce instructions for that year and that is what I would recommend if you cant find a tray. I know it will work either way as my wife's 2003 heritage originally had a power commander and I tried it in both locations (I had a tray). Before our trip last summer we were thinking of putting on a different seat from mustang (had a lower profile) and I tried the fender location. It worked, but I wasn't happy with the "wet" factor if it rained there. Eventually we found a SERT on ebay for a 100 bucks and had it tuned - problem solved, no extra equipment.
