The reason is that you can make a small spark when making that second connection. You don't want that spark anywhere near the battery, explosive gasses there.
Yeah both sides of the harness of my battery tender are connected directly to the battery like yours. You hook that up first and then plug the harness to the power pack. You can't make a spark just hooking up a disconnected harness as far as I know.
I think the directions say to connect to the frame to be very cautious, I guess because some people might have the thing hooked to the power at the same time. I've seen big sparks come off of connected jumper cables, and I work with a couple of auto techs who have seen battery explosions in their shops. It'a a low frequency risk but ugly if it does ignite.
You can use the connector to find 12v for other situations such as heated gear or powering tuning equipment. If tuning, you need it to the frame as some manufacturers will tell you.
You can also use that connector to charge another bike while on the road. When doing that to a car or truck I never hook up negative to the battery, always the frame.
