Do you have the correct type plugs in it? That is an electronic ignition bike from the factory,so,you need suppressor plugs(resistor plugs) for proper operation.
Another thing may be the plugs are too hot for highway riding.You may need to go one step at a time colder for highway running.
What sort of burn are you seeing on the plugs?
Black and wet? Rich and oil burning
Black and sooty? Too rich
White or pink? Too lean
Tan to latte' color? Good burn
What fuel are you burning in it?
That is one of the models that are the low compression epa gifts to the public and need to run on lower octane than 93 or higher.
IIRC, it has a tremendous amount of spark advance,like 55*,so if you use a dial back timing light,set it accordingly.
Was it doing this before you had the top end rebuilt?
