I would say it's possible but doubt it.. I'd suspect that the bike has started to sump.

I'm fearfull of that . The bike when new did the same thing at 1000 miles. At that time I did that stage 2 kit and a new 8 lobe oil pump and it ran great, till it didn't.

I don’t think you have anything to lose by reflashing, as long as you have the Stage 2 map in your tuner. The ECM is a solid state device, and shouldn’t just “lose the tune”. There is most likely an underlying issue that might throw a code that you’ll be able to see with the tuner hooked up. A little investigating and patience goes a long way, before you have to take a three hour ride to have the dealer shrug his shoulders and go, “maybe it was bad gas, but it looks good now”. FWIW.
