I'm having a problem when pulling to a light, if I try to get two gears with the clutch pulled in the shifter gets stuck in a "state of limbo". After I downshift one gear the shift lever then gets stuck and I can lift it up and push it down but nothing happens, I have to release the clutch level then pull the lever in again in order to downshift or up shift again. What could be causing this?

It is normal not to be able to shift more than one gear when sitting still, you need to release the clutch slightly so the transmission shafts will move a little bit to allow the shift dogs to engage.
Try this: with the engine not running, bike in neutral, see how many gears you can upshift without rocking the bike back and forth. Now try it while rocking the bike back and forth...
You should be downshifting as you slow down, so that when you stop you are already in first gear.
I've been riding a long time so I'm well aware of what you are saying, this problem is not when sitting still, it's happening when pulling up to a stop.
Make sure that the arm that attaches the shifter to the linkagage to greased up good and free from binding. Mine was greased up good but was hanging up when downshifting. Took the shaft out and made sure the bushing and such were good but the shaft was still sticky in the bushing. Took emery cloth to the shaft and freed it up to allow the spring to return the shifter after down shifting. Might give it a try.

Sorry, misread the symptom. It could be the clutch is in need of adjustment, sounds like it may be dragging (not disengaging fully).
Check the adjustment of the clutch, and also make sure the transmission and especially the primary are not overfilled.
I would also check all the shift linkages to be sure they are secure and not binding. Be sure the lever at the transmission is tight to the shaft.
