Timing problems

Hello, so I have a Dynatek 2000i on my 80" shovelhead.
THe engine is what I believe to be mismatch. According to shop that installed new pinion shaft etc and trued flywheels, he said my flywheels were 1981 according to numbers.
Cases are 1982.
Cam is Andrews A2 and heads have been set up to run this cam.
So assuming I'm using the right timing marks the vertical line for TDC according to manual. Although I could feel piston go up slightly more and that brings me to the circle for Mark, I was wondering if this was TDC because the piston was as high as it can go before going down.
Anyways, I tried setting static timing at both marks.
Warming engine up. With the timing plug on left side removed, I ran bike with timing light. Set up both ways I could not see any of the timing marks.
Maybe I'm doing it wrong. Do I need to run the bike at specific rpm?
Also the reason I'm doing this is the bike stutters and burbs only on acceleration and then fouls plugs. I even went down as low as .0265 intermediate and .066 main jet on my Ultima R2 carb. (S&S clone)
