It's weird, but the left side has always been darker / dirtier with V&H power duals. Bike runs good, I have the High Output slip-ons and an FP3.
Why would an exhaust that supposedly mixes things up in the crossover still have an imbalance? I have to guess that my rear cylinder is richer, and the crossover sends that to the left pipe due to the geometry of the crossover (more direct path for gases).
Every pair of those pipes that I've ever seen do that. The ones that I have on my FLHX do it as do all my friends. It's not an exhaust imbalance as you want to call it and your rear cylinder is not running a lot richer than the front. That's just the exhaust gases taking the path of least resistance to get out of the system.
