I think I finally am getting somewhere. I unhooked my power commander and ran the bike off the computer. The bike still ran like crap but I did pop a code p1355 which is ignition coil high/ shorted. I had swapped the coil before with no change so now I am thinking this maybe a spark plug issue, spark plug wire damaged, or a short some where in the wiring. I still have my work cut out but I think I am getting closer
only time I had a miss was when my gas line got a hole in it...
it happened in 10, I think,, bike had 33k and it was the 4 yr of riding..
To find out if this is the issue.. fill you gas tank full and ride,, If its fine for the first 80-100 miles then starts missing again... Then you know its the Hole in the fuel line....
I was over 500 miles from home when my bike started it... so I had to let a dealer do it.. cost to let dealer do it was a little over $300 back then.. but when on vacation, your just happy to get back on the road... Lots Less if you do the work.. Google has several good vids on how to the job...
Back then I had then replace the filter and all lines in the tank.. Now with 53k on it, it hasn't missed a lick since then...
I was having similar problems recently until my bike would crank, but not turn over at all. I tried everything - coil, battery, etc. I had a bad coil code also, but replacing coil did not fix it. Turned out to be a broken wire from the coil. I had coil relocation on bike for a couple years with no issue, but wire finally broke - I had bike apart several times before this problem, changing and installing heads a few times, so maybe I stressed the wiring at that time.
I know you said you also changed battery, but might be worth testing for voltage. I had same symptoms a few years back from a battery with a bad cell. Bike would start every time, but start sputtering, eventually stalling.
If you find you have holes in your in tank fuel lines, I have the part numbers for the submersible fuel line from NAPA that you would need. I had to do this on my 07 Street Bob, followed several threads in Dyna forum to replace them.

I had a problem with my dyna stalling out when i would slow down coming to a stop. Someone told me to open the cap cause it may not be venting correctly. But, also i was putting high test gas in and my buddy told me that high octane usually sits in the tanks at the station longer cause people don't buy it, causing it to breakdown faster. So i switched to 89 and the dyna and now my fat boy runs perfectly
I figured it out. Though I think I caused myself a lot more headach than needed I solved the stupid problem. I pulled the ignition wires out all the way to the ecu. One of them was dry and had a crack so I replaced the wire. Once I did that the bike still ran like crap. So I hooked up a test light and sure enough rear cylinder was dead. I pulled the coil off and hooked up my spare coil and just like that bike ran great. Only headache left is I pulled my ecu and power commander out from behind the swing arm and they are a pain to put back. I think I will be upgrading to the power vision to reduce the clutter back there. It has been a pain in the butt to figure out but I did it on my own and it has only cost me new spark plugs and wires.

I don't think I will get the auto tune pro cause I don't plan on doing any motor mods. I was thinking of the fp3 but I had a fuel pack in the past and was not overly excited with it. I have not had a problem with my power commander 5 except I just don't have space for the piggy back tuner. Does fuel Moro give a site discount?
