His pipes must be so quiet that he can't hear the bike running.
I know the rear cylinder deactivates if temperatures rise too high on these newer bikes. I would think there is probably something to shut down the entire engine if it gets too hot since they went through the trouble of rear cylinder deactivation already.
Your son needs to sell the bike. He is going to kill himself on it because his attention span is too short and he doesn't pay attention to what is going on.
I am surprised he remembered to exit the garage. THAT would have ended badly.
That is 100 times worse than forgetting to put the kick stand down which is a stupid thing in and of itself.
My Son call me from his home and asked me "How HOT is Too Hot " for your back to be running in the garage not moving???
I told him I never come across that one. I ask What did you do ?? He has a 2012 softail and he left the bike RUNNING ALL DAY in the garage for Hours Like 5 Hr. He said that when he found it off and the out the gas was gone , The connection to the carburetor "Fuel Injection" was Milted off. So I don't know what to tel hem, so I said I will ask you guys.. It will turn over, But the Gas clamp where it connected can get no gas. You Know.. Can you Really Burn one up letting it set and run like this????

This post has a load of BS on it that's about fifty feet deep. I for one would like to see some evidence of this small catastrophe! No pic, it didn't happen, OP is a crock of sh*t!

Aside from the damage to the soft parts, which is evident, I would be most concerned with the cylinder heads. If they reached temps of over 500°, then they might have lost their heat treating. The result of this is that the valve seats will lose their press fit and fall out at some point.
Next down the list would be to see if the rings have scored the cylinders. If they get hot enough the ring gaps will butt solid and scrape the bores dry of any oil film.
Personally, Even after I got such a bike running after fixing the superficial stuff on the exterior, I wouldn't ride it any farther than I was willing to push it!
And yeah, this does sound way to weird to be true!
