How do you install factory security system on 2012 softail, is this very difficult or should I have Harley do it?

You can find the installation instructions for the HD factory security system that fits a 2012 Softail here.

First, if you read the instructions, you will need the 2012 Softail Service manual. That is part number 99482-12A. Second, no one knows your mechanical skills and ability better than you. After reading the actual installation instructions step-by-step, if you feel like you can handle it then do it. If not, have the dealer do it.

Lastly, you will have to get the dealer involved eventually so they can marry the FOBs to your security system and set the initial PIN.
