On my 2011 FLHR I added a tourpack and hardwired my side marker lights into my run / turn / brake controller and have no Issues. I say give it a go....

What I did was use a test light to find which wire lit each turn signal and tapped into it ( seeing as I have the r/t/b setup ) that wire will also activate my brake lights. Then I tied the ground wires together and used a bolt on the frame as a ground...

Also, were you looking to make these function as r/t/b? If you only want them to be a running light, see if you have an orange wire with a white stripe on it back there, on a lot of our bikes that is a switched power wire you could tie into. Look for it and test with ignition on...
