It depends on the dealer whether they want to honor your warranty or not. Some do, some don't with Power Commanders.

Put it on yourself. Dial it in. If ya gotta take it back to the dealer, take the PC off.
On a side note, the warranty can't be voided by the PC, unless they can prove the PC caused a failure. Of course, you might have to hire a lawyer and take 'em to court to get that point across to 'em. Ask your dealer if he's ever heard of the Magnuson-Moss warranty act. Check here for some info about it:
