Default Rebuilt question

Hey all,
I have a 2001 Heritage and it just broke the 50,000 mi. mark. I want to upgrade from the 88 to a 95. I'm looking at boring and honing the cylinders, andrews gear drivecams, Keith Black flat top pistons, anda head job. This will include new hardware in between (bearings, springs, rods, etc.) I am wandering if I should focus on anything else to rebuild with the number of miles on the motor... The tranny and primary run great, the motor still runs very good with no misses or loss of power,and no smoking. Right now I have a stage 1 air, samson caliber step exhaust, and a power commander installed. If thiswork is done to it, will the motor pretty much run and function like new?
